You need the Silver Spade to dig seeds from Digging Spots. They appear randomly in rooms during your runs. The problem is that the required spade is not available from the start and you have to craft it before you can use it.
To start farming you will need to craft the Flourishing Soul enchantment. After a few runs it should be available in your cauldron. Interact with it and spend Moly x1 to unlock two ground patches that you can use to plant the seeds you collect. These patches can be found near where Odysseus is standing.
