The only chocobo I didn't include is the Grassland's field chocobo, which you can easily catch during the tutorial.
Belle, Junon's Mountain Chocobo, can only be captured by cleverly hiding behind these moving crates. The crates only move when you pull the lever. The trick is to move while they are moving, which is easier said than done, especially in the last part.
